You're Paying Shopify Fees on Orders You Already Refunded
This one catches almost every merchant by surprise. Shopify charges payment processing fees on Gross Merchandise Value — including orders later refunded. Here's the math on what it actually costs you.
This is the kind of thing you don't notice until someone points it out — and then you can't unsee it.
A seller in a Shopify community posted their monthly numbers last week. $52,000 in gross sales. 31% return rate (fashion niche). They were confused why their "profit" didn't match what their spreadsheet said. Someone in the comments asked: "Are you accounting for the processing fees on refunded orders?"
They weren't. Almost nobody does.
The Math
Shopify Payments charges 2.9% + $0.30 per transaction. That fee is calculated on the gross sale amount — not the net after returns. When you refund a customer, Shopify refunds the product price and tax. But they keep the processing fee.
Let's run the numbers for a mid-size store:
- Monthly revenue: $50,000
- Return rate: 30% (common in apparel, footwear, accessories)
- Processing fee: 2.9% + $0.30
Refunded amount: $15,000. Processing fees on that $15,000: ~$435.
Shopify keeps $435 in fees on orders that generated zero net revenue. Over a year, that's $5,220 — enough to pay for a premium theme, a year of apps, or a decent chunk of your ad budget.
It Gets Worse with Chargebacks
A chargeback on a $100 order costs you:
- The product (already shipped)
- The $100 refunded to the customer
- The ~$3.20 processing fee (Shopify keeps it)
- A $15 chargeback dispute fee
Total loss on a $100 chargeback: ~$118+. And statistics show merchants lose about 55% of disputes. You're eating the loss more than half the time, plus the fees.
The Third-Party Gateway Trap
If you're in a country where Shopify Payments isn't available and you use PayPal or another third-party gateway, you pay an additional 0.6%–2% surcharge on every transaction — on top of your gateway's own fees. On $10,000 monthly revenue through PayPal on the Basic plan, that's an extra $200/month just in surcharges.
- Use Shopify Payments if available in your country — eliminates the third-party surcharge entirely
- Reduce your return rate: better sizing guides, more product photos, honest descriptions
- For B2B/wholesale: use draft orders with manual payment methods to bypass transaction fees
- Factor these fees into your pricing. If your margin calculator doesn't include a "processing fee on returns" line, add one
The Bottom Line
Shopify's advertised plan price — $39, $105, $399/month — is the starting line. Total cost of ownership typically runs 2-5x the plan price once you add transaction fees, processing fees on refunds, app subscriptions, and third-party surcharges. Smart merchants budget for the real number, not the sticker price.
