I Calculated the Real Cost of Running a Shopify Store — It's Not $39/month
Shopify advertises $39/month. My actual monthly cost was $1,247. Here's the line-by-line breakdown with real numbers from my own store — and how I cut it by 34% without losing functionality.
I run a mid-size Shopify store doing about $22,000/month in revenue. Apparel niche. 12 apps installed. I use Shopify Payments. My plan is the $105/month "Shopify" tier.
For the first year, I never actually calculated my total monthly Shopify cost. I just knew the plan was $105 and "there were apps." Last month, I sat down and added up every single line item. The result was almost $1,250/month — about 12x the advertised plan price.

The $105 plan is 8.4% of my total Shopify costs. Payment processing alone is over half. Apps are another 16%. If you budget around the plan price, you're off by a factor of 12.
Where the Money Actually Goes
1. Payment Processing: The Biggest Line Item Nobody Talks About
At $22,000/month with an average order of $65 (339 orders):
- 339 × $0.30 = $101.70 in per-transaction fees
- $22,000 × 2.9% = $638.00 in percentage fees
- Processing alone = $739.70/month... but $95.70 of that is on refunded orders and the money is gone forever.
If you're in a country where Shopify Payments isn't available, add another 0.6-2% surcharge for using a third-party gateway. On $22K/month through PayPal, that's an extra $132-440/month.
2. Apps: The Subscription Stack That Grew While You Weren't Looking
My 12 apps at $203/month:

After auditing: 5 apps I use and need ($128/month). 3 apps where a tool I already pay for does the same thing ($34/month wasted). 2 apps that provide zero measurable value ($16/month wasted). Total removable waste: $50/month = $600/year.
3. Chargebacks: The $15 Per Incident Tax
I average 1 chargeback per month (0.3% rate on 339 orders). Each one costs a $15 dispute fee, plus the lost product, plus the processing fee Shopify keeps, plus the refund. A $65 chargeback costs about $83 total when you add everything up. The worst part: merchants lose about 55% of disputes regardless of evidence.

Wait — that's only $168, not $428. The remaining $260 came from a bigger change: I renegotiated my payment processing rate. After 12 months of consistent volume, I contacted Shopify support and asked for a rate review. They lowered my rate from 2.9% to 2.6%. That alone saved $66/month. Combined with reducing chargebacks (better fraud detection) and cross-border optimization (using local payment methods instead of PayPal for international), the total came to about $428/month.
New monthly total: ~$819. Still 8x the plan price.
The Lesson
Shopify's plan price is the cover charge. The real cost is 8-12x that number. Budget for the real number — and audit every 3 months. Every audit I've done has found at least one thing I was paying for and didn't need.
The two biggest levers for reducing your Shopify costs are: payment processing rate (negotiate after 6-12 months of volume) and app stack consolidation (one tool per category, no overlaps). Everything else is small potatoes.
